I never struggled how you describe, but I did find encountering the "fundies" at Pride parades unsettling. My course of action was to go to seminary and earn a master's degree in theology.
For the last 30yrs I have been involved in lesbian (1984-2000) and trans (2000-Now) advocacy work. I've also been active, on a personal level, in working with people who have had your experience to find a community of faith, if they do choose, to call home.
Two thoughts: I think we need a name, those of us in the loose coalition of people wanting people to be who they are, not having it decided for them at a young age by an ideological religion. Second: I grew up fundamentalist, and a few years ago noticed similarities with what's going on now. Do you see those in your upbringing?
